The reconstruction of phylogeny - How is molecular evidence used?

The same chromosome from three different species of fly is sequenced.

Chromosome 2 differs from chromosome 1 by one inversion.

Chromosome 3 differs from chromosome 2 by one inversion.

Chromosome 1 differs from chromosome 3 by two inversions.

Therefore, we can infer that the phylogenetic tree is either in the order 1-2-3, or else 3-2-1
